Is it the GP shift lever that fits directly to your input shaft - or do you have a quickshifter on a pushrod coming from your rearsets?

If its the latter - then it could be the way you have the linkage set up. Mine shifted terribly until I made sure that the actuator on the spline measured as close to a 90-degree angle with the shift rod as possible
Since then there has been no issues

Could it be that your problem is nothing to do with the quick shifter?
You said you unplugged the shift rod, so thus would be out of work now.
Maybe try unpluging the other connectors to the unit.

Mine runs from the rearset to the shift shaft (rod) at the trans, so the latter.

"Mine runs from the rearset to the shift shaft (rod) at the trans, so the latter. I'll take a look, correct if warranted, and retry. Won't getting it as close to 90* as possible affect the pedal orientation with the peg though? Thanks for the info!"-Tractionless

It's a good point, mine came (stock) with the push/pull rod pretty much exactly 90 degrees to the transmission shaft lever. I can see how it would definitely effect shifting.

If you move it to make it 90, it would move your shift lever, but you should be able to move the shift lever back, by changing the length of the rod.

Nope bike "worked" fine before installing and fine after disconnecting it fully and is why I'm stumped especially with the rod sensor wire disconnected.
