Default 748R dying when hot, loss of power.

Hey guys!
Thought I'd pick your collective brains for some ideas. When I go to start the bike, it starts up first try. Has no problems at cold temps. Runs like hell is chasing it.
When it gets up to operating temps then it lets hell catch up. It will occasionally die when sitting at idle. Bogs down when I twist the throttle (except at high RPMs) and loses power. The headlights do dim when I use the brakes or the turn signals. Also, the RPM gauge goes up about 100 rpm every time the turn signal flashes then drops back down, then goes up again when it comes back on.
The two things I thought it might be were bad battery or rectifier. Any ideas?

All stock except for Arrow carbon fiber exhaust, power commander and over the injectors air filter, related to motor.

Check the charging rate. Put a volt meter across the battery and check that the voltage is over 14 when over 4000 rpm.

So, battery is fine. Just changed spark plugs and resealed the air box. Sometimes I wish it wasn't the R model so I didnt have to deal with the insane air box seal! Hehe, anyways, still having the same issue. Battery is fine and charging. Wondering if it could possibly be the balance of the throttle bodies? Perhaps theyre off enough that when the bike revs down there's still a large discrepancy between the Tbs

how can you have over the inj filter with the shower injection are you sure is an R??

What do you mean? The injectors spray into the throttle bodies via shower set up. I don't understand the question.

Nope, now I understand. It's a filter that fits over the entire assembly. Like a cap.

what im saying is that all the R have shower injector set up and i never seen a filter that big that fits over the set up can you please take a pic so i could see it?
