I swapped a 1098 engine into an 1198 bike to replace a blown engine earlier this year. Headers are different, throttle bodies different, and in this particular case the crank sensor was also different. As mentioned the ECU was way off.
Easiest way I have found to protect any engine is a pressure switch in the oil delivery line.... as soon as it loses pressure below an acceptably 'safe' level it cuts ignition. The secondary advantage is it won't fire up until the engine has 'safe' oil pressure.
