When I purchased my 2005 999S, I was deciding between it and the 2005 R model (both second hand and the R was only $AUD 1500 more).
The service technician at the local Ducati shop advised me that if all I was going to do was road ride, not to bother with the 999R due to the servicing costs. The engine is different in ways requiring it to be taken out for a full service = $$$$$ where as the S is basically the base engine with lighter internals (still costing $AUD 1100 for a full service).
The Tech said the 999R was for people who just want to track / race them and could afford the servicing (or do it themselves = special equipment and training = $$$$$).
Not advising you what to do, simply giving you my experience for your consideration in making your own decision.
